Took me 12 years to realize I was grading back issues wrong

I always sorted by alphabetical title and never paid attention to cover date, so my 1993 X-Men run got mixed with 2004 reprints and I kept wondering why the art looked off. A dealer at the Rose Bowl flea market pointed it out after I complained about a color shift, and now I have to redo my whole long box this weekend. Has anyone else hit that moment where you found out your whole organizing system was flawed from the start?
